Cardroot is not a command. It is a variable that you're setting.
What messages does it give you in the terminal output?
As far as I know, it doesn't normally do this. I suppose it could be a setting buried in about:config somewhere, but I'm pretty sure your description is the default.
It's completely possible and safe (assuming you do it correctly). The bootloader installed by Kali (also GRUB) will recognize the Ubuntu partition and put an entry in for it just fine.
